All are about $1000+/-$100 total.
Which is the best "combo" for Home Theater (and why)?
2 x MicroPro 1000's
1 x MicroPro 3000
2 x SVS PB12-NSD's

This has been mentioned favorably a few times, IIRC. Haven't heard it myself:

I did not vote because you left out Sunfire. The Sunfire True sub has my vote.

SVS PB13 Ultra...save the few extra bucks, that thing will rock your socks and you'll never need another sub again

Epik Dragon for about $1100 shipped hands down.
If we have to pick from your three choices then the dual SVS will have the deepest extension and most output of the three.

I was checking out Amazon.com when I saw the prices for new MicroPro's. The 1000 was about $470 and the 3000 ~ $920. That's why I had picked those two to compare with the SVS PB12-NSD's I have been thinking about for some time.
The PB13-Ultra is a beast at 155 lbs! If you don't have a couple of people to help out - how do you move it around the room to where you want it - hand truck?
The "New PB12-Plus" specs look impressive as well (and "only" 127 lbs).

The PB12 Plus is also on sale just over $1,000. An SVS is what I'm saving for.

I love these posts where we spend other peoples $$ :)
To give you an idea with my own money I have an SVS PB12 Plus 2 for sale (pending, potentially) and my upgrade is also in this same price range and I'm going Epik and why: the 18" driver is equal to 2 - 13" single driver voice cones. The options are sealed: $999 Dragon or ported $1099 Phoenix depending on your tastes and room size etc.. I like these subs due to the fact they're square.. For fine tuning set up you can flip them 90 degrees all day long with out changing the foot print. They each are big time slam machines and play low too. I aslo like the Phoenix' ability to play sealed as well so you can try out different things. I will be purchasing a Phoenix very soon and will acquire another down the road.. Yes the PB13 Ultra will best it, but not by much.. Look at the price with shipping and size, and weight.. Two Phoenix' will best even a conquest and just be SICK in any size room.. :D
Owners are quite pleased with these guys! If you had only your list I'd probably stick with SVS or a PB12+/2 ;)

...but at what level was the -3db taken at for the MicroPro?
The SVS PB12+ (granted this is the older version, I haven't seen any new independent graphs for the new model)

The MicroPro's are excellent options if space is an issue but small enclosures will always have physical restrictions no matter how good of a driver/amp/DSP you have.

Polk lists "Loud & Low Specs" of 120.2db (low) & 106.4db (ultra)

The room is 27' x 13' x 9' high. TV and L/C/R speakers along the 13' wall.

I'd sure like to know more about how to read and understand those graphs.
