This last part conflicts with what you're trying to achieve. Audyssey and bass management are done digitally in the AVR. Give it an analog signal, it will re-digitize it.
It's lossless. If you go from wav to ALAC and back to wav you end up with the same bits. If there's any loss from just sticking a CD in and letting iTunes do its thing in ALAC, it will be from the CD...
In your case, 3/2.1 (5.1) is better. You only get stereo PCM over optical.
