If you set the volume at 20, you can still adjust after YPAO to your liking. But I think you will see/hear the bass will be much louder if you calibrate at 50% since it will not detect as much bass...

Don't forget to set the sub volume to 20 (50%) prior to YPAO. And switch all speakers to small after YPAO.

Back of sub: Low Pass-120. Use as LFE-yes

On sub remote- hit reset and confirm sub volume is at 20 by watching the blue LED. Set Phase at "0"

In Yamaha menus- set the sub crossover to 80
...

Firstly, turn the volume for the sub to 50%. Secondly, run the YPAO sound calibration on the Yamaha. That should set your sub output correctly. It worked for me with my Yamaha.
